Apple's soundcheck/replaygain as well as the EQ settings are only available through an iPhone/iPod's headphone jack. The line out audio through the dock connector is a plain pass through of the audio (no amplification, no EQ, nothing).
BMW's audio player most probably does not use the Replay Gain tags embedded in the fiiles.
So I would say no.
