Our tune is untraceable when you take your car in for service. However there are ways (if BMW wants to be really anal) that they can search deep in your computer and see these "recorded" levels. Once they see they surpass the stock levels, they'll know your car has upgrades.
I have taken my car with Tunes plenty of times with a tune and never heard anything from the dealer. So it really depends to the dealer and your relation with them.
