The only explanation I can think off is a failure in the dip/prep or that dust/debris was trapped somewhere inside the engine bay and was blown out whilst the body shell was in paint.
What I don't understand is how it passed QC before moving to assembly? A few bits under the paint would go unnoticed in an engine bay but this stands out as soon as you open the bonnet.
